For windows If the policies have been removed from the groups, will the devices still just update on their own for MS Updates?

This all depends on how the endpoint is configured. Within Automox you can toggle that setting on/off, but its also something which can be controlled by a GPO or default/from factory defaults depending on how the endpoint was deployed.

We have selected the 'Keep Device Settings' option. Will it still apply the patches even if we haven’t assigned any policy? Else will it apply the GPO settings?

Automox is doing nothing to the device with ‘keep device settings’. At that point, it depends on what i mentioned earlier (gpo managed? default from factory settings?) So it may update but it also may not. This setting just tells the device to act as currently configured.
